Default 95 Neon driving problems

I have a 95 Neon with a SOHC. I am having trouble when I accelerate with the car. When the pedal is pushed down, the motor starts to struggle and studder a little bit then catch and accelerate normal. This will occur at randoms times, and causes the check engine light to come on randomly then shut off and come on later doing the same thing. It seems like it does it more when it's cold out, but even then it does it randomly. I changed the spark plugs to the ones recommended for the motor, changed the ignition coil pack and wires, replaced the TPS sensor about a year ago. So I was lost and brought it to a local mechanic, which was a good friend. He checked the timing belt and said that the timing belt was fine and said that on his computer it came up with error codes as cyclinder 1 and 4 missfiring, and with a code of multiple cyclinder missfires. So he tried everything he could think of to get the motor to missfire to pinpoint the problem, but couldn't figure it out. He said possibly the computer for the car needs to be replaced, but he doesn't want to start throwing in parts into the car at my expense if he doesn't know that will solve the problem. I am lost with what the heck is wrong with this car. anyone got any ideas on where to go with this next or what could be the solution?
