12 Direct battery input to PCM was disconnected within the last 50 key-on cycles
** normal if you have been working on the car or have pulled any fuses**
22 Engine coolant temp sensor out of range
**not to sure maybe a bad sensor**
24 Throttle Position sensor out of range
**yet again maybe a bad sensor**
25 Idle air control motor circuits, target idle not reached (+/- 200),vacuum leak found
**check around for vacuum leak**
places to check for vacuum leaks are TB, intake manifold, brake booster, CC if equiped.

Throttle position sensor new, cam position sensor new, crank position sensor new, new coil,plugs, and plug wires, new battery, new fuel pump, took the motor wire harness off the car and searched every inch of it, every relay and fuses new and not blown, redone about 4 ground locations under the hood, went to the junk yard and got an ECM, but its numbers dont match my son's the car it came out of was an 95 like my son's same 5 speed manual transmission, same engine 2.0 SOHC only difference between the two was my sons is a 4 door other was a 2 door, could this be the problem wrong computer?
We'll check for vaccum leaks and check the other sensors.
Now its throwing 2 more codes besides the orginals even after clearing them? the new one are 41 & 23 are the new one's.
Also after letting it set for awhile when fired up it runs fine until it warms up?

sounds like you got a bad sensor still. i heard a few folks get a bad Cam sensor right out of the box. 2 door 4 door no diffrence in ecu's as for the 41 code http://autorepair.about.com/library/a/1d/bl071d.htm also here is another forum for the fix if it lets me post it http://forums.neons.org/viewtopic.ph...358410&start=0 it says to check the large post on the starter.
