What does a manual tranny swap have to do with the computer?
The '95 PCM was unique to that year. The '96 PCM was unique to that year. The '97-'99 PCM are interchangeable. The only difference between the '96 and the '97-'99 is one pin, for the rad fans. The '95 is 100% completely different to deter swapping, since it is not 100% OBD-2 compliant (still OBD-2, but skirts some of the laws that '96-up had to follow).
The few people that I've known that have tried cutting and splicing the harnesses to fit have always had problems. Better to swap over the entire harness and just cut and splice the handful of sensors that are different.
