No they didn't come in that year, nor did they come with a 5.2 either, but is that what I need is the 99' dakota MT ecu? I was reading earlier in the thread and huseman was saying that if you don't have your exact year dakota then you're gonna have little problems here and there...? I need to know exactly what ecuI need.

Youll want to get a PCM from a 2001 Dak with the 5 spd and the 5.9 engine.

Thank you for the response, so you're saying if i throw in the 5.9 mt ecu then it will cure all my problems in the cab? like the a/c and the gauges? and if so then on top of that, wouldn't using the 5.9 ecu tell the injectors to pump more fuel making the mpg worse? sorry for all the questions, just my first truck and it happened to have this confusion right off the bat that I know nothing about yet.

Like I figured and of course this couldn't be just a simple computer problem... They did not make a manual dakota in 2001 so I am only able to order a 5.9 AT ecu for a 2001, now what?

edit- car-part.com doesn't show the 5.9 ever having an MT?? 99 is the newest ECU i see at all that has any big-bore V8 with a manual...

hmm.. that makes things a lil more difficult. one from an 01 5.9 auto will work if u can live with your CEL being on all the time.
If u did that and had a decent wiring diagram of the pcm pinouts... you could figure out what voltage each wire that goes to an auto tranny is and than put a wire and a resistor on it with that voltage. In theory that should turn the CEL off but thats way beyond what i could help u with.
I would say go ahead and try the auto one and see what u get.

What does the Auto one look for from the Trans? Neutral, reverse, temperature, pressure, what else?
So you'd have to fab some sort of adapter to connect the Neutral and reverse sensors from the MT to the ECU, temperature might be same?, pressure and O/D might be able to be dummied?
