Default Manual swap

Hi folks, so heres the story: I'm sick of my auto and I'm looking for a swap. I'm assuming a nv3500 would work best but I could be wrong.
What I need to know is... Will my pcm go haywire if I don't swap it with a manual truck's?, will I need a driveshaft? Is there a major difference between a 4x2 and a 4x4? Cause if not I'll just gut the t-case until I can do a full conversion, or find a RWD tailshaft. That is assuming I get a 4x4.
Am I going to have to cut any holes besides the one for the shifter? And lastly besides a clutch, pedal assembly, mstr&slave cyls, is there anything else I need? Oh and a good place to find the interior stuff would be swell, I can probablly locate a rebuilt or used tranny and hydraulics, but the local junkyards deal mostly in gen 1s and my price range stinks so dealers are probablly out.

Heres the info on my truck:
2003 Dakota, SLT trim Quad cab, 4x2, 5spd auto(can't remember the model #)
