For about the last year, my truck sputters for a few seconds after turning it on, and the brakes usually squeal if I use them during the first 1-2 mins...then everything's fine.

I had some weird electrical problems a long time ago with fuses that used to blow, etc., which I thought was cleared up but that's making me wonder if it's an electrical/computer issue. The problem also doesn't seem to show up unless the truck's been off for several hours, so every time I ask a mechanic about it then of course the truck won't show the problem.

(This is a '99 Dodge Dakota Sport btw.)

What motor? And how are the pads? Squeal is normal if it's been sitting. You can put some anti-squeak on it next time you have the breaks apart.
