If its for a 2000 mtx would i have to get it flashed?

yes you would. If you get a new PCM for your car it needs to be flashed with your VIN of your car to run... This would go for any aftermarket or OEM model...

How would i go about that? Put it in then bring the car or can i jus bring in the pcm it self?

you get the PCM and take it to your dealer, and give them your VIN, they will then in turn flash it and you can then plug it in and be on your way...
