Default 2001 neon violently shakes with auto trans

I have a 2001 neon and some time ago one of the tranny lines to the radiator let go draining all the fluid. Unfortunately this happened when I was driving home. I replaced the radiator and filled all the fluids up. My problem now is under normal acceleration from a stop the entire car shakes. Sometimes it's not to bad and other times it rattles my eyeballs. It happens when the car shifts between 2nd and 3rd gear. Someone told me it is because the transmission is slipping but I do not notice anything other than the shaking. Any ideas? would a broken tranny/motor mount do this? Any help would be great.

What does your fluid look like? Is it full on fluid?

The fluid looks good, no odd smell and it is full

If the trans cooler inside of the radiator fails there is no telling what damage it could have done to the trans.

It was running fine until one of the lines to the trans cooler broke and it dumped all the fluid. replaced the radiator and all the lines. That's when I started to have the problem. I am replacing the engine and tranny by the end of the month, just curious what the problem might be.

It would be hard to say without taking it apart really.
