I agree with bigschwerm, if it was a 360 to 360 swap, no issues with the PCM, flexplate, crankshaft damper, etc. Did you use your original distributor or the one that was already in the new engine? I ask this because if moving the crankshaft position sensor helped, the only reason I am aware of that would cause your engine to run better after the move would be a distributor that was not installed correctly and is aligned wrong.
turkeyhunter is correct...you need to take it in and get it on a snap on scanner and see where your cam sync is set at....should be at 0 to +1 (it will fluctuate a little with a new timing chain, or from -1 to +1 if the timing chain is worn) the only way you set the cam sync is by the scanner do not try and attempt to do it without it....it dont take much to dail it in. Any dodge dealer can do and i found some local shops also have the know how. It takes about 30 to 45mins. and is very crucial on these magnums that it is set right..it will make or break you in the power dept.
