which rear end
The front axle is the weak point on these trucks. Why do you only want to swap the rear? Other than the crappy LSD's that come from the factory in the rear the 9.25" isn't a bad axle. The only other bad thing is it doesn't have a ton of aftermarket support.
Im going to build a stroker motor out of the 318 (thats in the truck) or the 360 that i have in the shed, will the 44 and the stock 9.25 handle it with new gears, or is the swap overkill?
I probably wouldn't swap unless you start having problems. The 44 up front isn't the strongest axle out there especially for offroading but the rear is pretty decent other than the LSD's like I said. I'd wait and see how it holds up then swap it if it breaks.

Putting a 60 in instead of the 9.25 isn't worth the effort or money IMHO unless you're dead set on finding a full floater for that reason alone. Strength wise, a 60 really isn't a very large jump in gear size or axle shafts, they are very comparable (minus the c-clips).
Like was said, the first axle to worry about is the front.
