If your stereo is grounded to the battery and your amp to the frame this will happen (you want them both grounded to the truck body or chassis)....also remember you want your ground for the amp to be as short as possible...like three feet and ground it to good clean metal free of paint

good advice. Any shielded rca cables would help in removing it if this is the cause.... usually the whine is caused by a ground loop or very cheap amp or HU with poornoise filter circutry

ya true, though i dont know about the stereo groudn, cause i have my amp grounded through my seat bolt, and the stereo is grounded through the wire harness. and i dont get any whine. but ya, the length of ground wire does make a difference, mines like literally around 18 inches.
