i would just look for the 5.2 5 speed, by all the money you put into making it a manul you could have got a truck ?
i know you could go find a 2500 with the 5.9 with the 5 speed hehe
both cummins or gas

Pedal hangers. Pedals. Clutch linkage. Flywheel, clutch, pressure plate. Get the NV4500 trans. Its heavier duty. (there is no kill like Overkill....) Trans needs to be out of a 4x4. Transfer case, and driveshafts should be re-usable. I think. PCM...... Wiring harness...... Might be able to just mod your current harness though.... There are a few connectors that aren't going to be used after the conversion. If you get the connectors for the manual trans with the tranny, just repin what you need to, and splice in the connectors on the appropriate wires.
There are also miscellaneous things you will need.... clutch safety switch, and the wiring for that..... and I am still probably forgetting a couple details.
In all reality, for the money you would spend, you could indeed buy a truck that came equipped as you like from the factory..... I see lots of 'em on Ebay, Craigslist, etc.

dodgeman52 is right your best bet is to find a donor truck that was in a wreck of selling for cheap. This is what I plan to do.
It can be done has been done all it tacks is money.
Parts you need
Tranny nv3500 or the nv4500 with a gas engine input shaft
Transfer case NP271
transmission mount and or the cross member
shorten your drive lines
Shifter and boot
Bell housing
Flywheel
Clutch kit
Slave and master cylinder (The clutch operates hydrological)
Clutch pedal bracket
The ECU from a 99 or newer truck that had the manual trans.
Now you need to think what are you going to do about the gage cluster and the steering column.
I might be missing some of the little things. But this is why i plan to find a donor truck and swap over everything.
