That's a wiring, or PCM problem.

I replaced that 4 years ago when I parked my truck in front of my garage and the roof dump water on the hood of my truck during a rain storm and shorted it out. And as for the wiring how much of the wiring harness has to be replaced I cut it back a few feet already do I need to rewire the whole thing completely?

I would check your splices first, if those are good, look at the connectors at the PCM, and test the wires.
