Misfire could be related to plenum issues or not.

Should check to make sure plug wires are routed correctly, check the condition of the dizzy cap, maybe even pull some plugs to inspect.

Could explain some of the misfire issues. May not...

Do you know which cylinders are misfiring?

I'd work on the misfire issue first and than go to the transmission problem.

Basics first nothing else, comp test is a must, spark test next, then fuel psi. At this time only spend money for tools needed for the jobs listed until then no more parts or guessing as to what's to be replaced/fixed next. We can tell you to fix the plenum, replace the ckps but its not worth it until these basic tests are done.

Need a compression tester. Can rent or buy from most local auto parts store. Fuel pressure tester can be got from parts store too.

What year is your truck? - Nevermind.... 2001.
