You need to address the electronics first. Otherwise, the PCM is recieving wrong information, and that is going to tend to annoy it. You may even be able to just pull the parts out of your old trans, and put them in the new one. (need the bracket for the pressure sensor too, they are different.) Once you have that dealt with, you can dig into the O/D problem. If it doesn't simply go away once the electronics are addressed.
Are you getting any codes? How did the wiring harness look when you put in the 'new' trans? Did O/D work on the current trans in the truck it came out of? Did you pull the pan and inspect anything? Did the problem just 'happen' one day, and you no longer had O/D, or was it intermittent at first?
