Default 24 valve dies when low on gas no start after fill up?

OK so this has happened twice now.My fuel gauge is off & one day I was coming off the interstate & it was a very steep exit&as I slowed down for the lights it died. The gas light didn't come on till the second before it died.Went git fuel cranked a few times then she started.
Well yesterday on a steep windy road with no shoulder a lady in front of me spun out.I was on a low tank literally going to the gas station@ bottom of said hill.I slowed down truck died.I know carry 5 gallons of diesel so I jumped out & used it,&Crank Crank Crank nada.Cracked fuel bowl open it was filling. Was gonna Crack a fuel line but of course left my wrench wrap on workbench.I figure low fuel on a hill cranking it air got in the system. Finally got a tow put in 15 gallons crank crank crank nothing.
After cranking over 20 times & being out of town.I was on my way to pick a job to bring home because I'm busted nobody to help get me back so as a last resort &I know it's bad & I shouldn't but being stuck I was desperate so yeah went into the gas station &got some starting fluid shot it in while it was being cranked. Not a whole lot.A puff of black smoke she fired up.I didn't wanna turn off to see if it would restart. So I took off aborted picking up the job to bring back to shop.Made the long journey home. When I got there turned on&off 5x no issue.
So is this just an issue of low fuel, air getting in the system? I do have a small fuel leak I'm trying to track down btw.Well any ideas if I'm on the right track or no? I was also wondering if maybe I have a positive air shutdown valve...see attached picture have no idea what the thing is. Name: 20141229_152141.jpg

It is my understanding the diesels are indeed a bear to restart if you run them out of fuel. I think you are correct on the 'air in the system' assessment.

I have a 12valve and if I run out of diesel or switch my fuel filter. I have to add diesel directly to where the fuel filter is. Might want to check to make sure the fuel filter has diesel in it or else it won't start. I try and not let my truck get below an 1/8th of a tank so I can avoid the headache.
