4wd light flashes in 2wd

No it has not been bypassed.

I am missing vacuum lines. I found one, is there 3 or 4 lines that run off the 4wd switch on the t-case?

4, one is source vacuum, and other is a vent, (just goes up behind the motor, and ends.) Other two go to the CAD actuator on the front axle. Have a look here for how the system works.
