Hard shaking in overdrive
Lets start with the truck
2001 Dodge Ram 2500
5.9L 360
I just rebuilt the trans 2 months ago and the truck is shifting perfect, I drove it for about a month after rebuilding the trans and it is now shaking in overdrive from 35-50mph. If you get over 50mph the truck drives great, no shake, smooth as can be. If you turn OD off it drives like new. I have read a little on cylinder misfires and am planning on running codes to see if it is throwing any. Could this be a problem with my overdrive unit in my trans? Maybe even U Joints?

Nope. That's a misfire.
First thing I would check is the plenum, see if you have oil pooling on bottom of the intake. (look down the throttle bores) Second thing I would try, if the plenum is clean, is unplugging the front O2 sensor, and go for a drive, see if the problem is gone.
Something else to consider is, how old are the plugs/wires/cap/rotor? Also, what plugs are installed........
