That's because the parts are from the HD 2500 and 3500s. Don't get "3rd gen" parts, get "98-99HD" parts. 3rd gen parts will work with modification but refer to the factory "upgrade" from 2007 when Dodge realized all their stock parts were junk and snapping. Also the 3rd gen parts don't have grease zerks and you will have to modify your knuckles.
Just order all the tie rods and drag links with sleeves for the 99 2500 HD from rockauto. I would recommend the AC Delco line vs. the Moog because the Moog cheapened out by no longer supplying the required bushing at the passenger joint drag link. You would have to make your own like I did. Anyway, that's all there is to it. Everything fits and lines up especially if you have a 98-99 1500.

So if I went with the Moog DS800980A linkage assembly for 08 ram 2500, it should be the right setup for my 01 1500? It looks like it should come with everything I need.

I personally don't like MOOG but if it's for a 3rd gen Ram it will fit. Just Google "01 Ram 1500 T steering upgrade" you will find many threads on different forums regarding it.

Don't know about the 4th gens steering upgrade. I know they have an issue with the TRE snapping as my truck has the recall. I was giving him the info as I would hate to see someone wreck. I don't hate diesel just strongly dislike them but they have a place in Semis
