NV3500 Swap Problems

I did the NV3500 swap into my 01 Ram with the 360 magnum. Most of the install was pretty smooth, long story short, the trans is coming out again for some work.
I currently have a check engine light (surprise, surprise), but not all of the codes are trans related. I have a code for a cam sensor intermittent and a crank sensor intermittent. P0340 and something else, i'll have to check. I replaced both sensors with no difference. Unplugging either one will cause a no-start. The thing idles like a m-fer and blows black smoke from running rich when you rev it. I tried resetting the codes, replacing sensors, driving it, using a different computer, and testing all the wiring with no avail. Turning the wheels at idle is enough to stall it. I'm lost, the trucks been sitting since April and I miss sitting higher on the road than my Jetta wagon.
I'm lost so here I am.

Well, the trans has no sensors so no codes will be trans related.
The crank sensor can be damaged anytime the trans is R and R'ed so that's possible.
The big question is: did you tune the pcm or use a manual pcm for the swap? It cannot be run on the auto pcm.

I have 2 codes for the trans, maybe 3. Trans temp and shift solenoid. I did not have the PCM flashed, but I did try to use the computer from the donor truck and both computers gave me the same codes for the cam/crank sensors.

Pull the crank sensor, and see what it looks like. Make sure the wiring for the cam/crank sensors didn't get pinched between the engine and trans. Also, there is a difference in crank sensors between manual, and auto transmissions.
Trans temp and shift codes are for the auto that the pcm cannot find any longer obviously. They need to be cleared somehow. You say both pcms gave crank sensor codes but did both give trans codes? Shouldn't be possible I would think.
where did you source the flywheel from? are there senders on the flywheel that could have been damaged? where did the driveshaft come from? If it is a nv 3500 I would think it came from a v6 and the pcm might be incompatible. I am rooting for ya because I have the same truck and am considering it.
