If I swapped a pcm from a 5.9l automatic to a 5.2l manual transmission will it run?

 

It might. The big question mark is that the auto PCM has an input for the park/neutral switch on the transmission while the manual doesn't. Worst case you could ground that pin on the PCM. It won't run perfectly though as the calibration is a little off.
