Default 360 Rebuild and ECU

Good day,
I searched and could not find a good answer anywhere in here or online.
If I rebuild a stock 5.9 magnum and do some performance upgrades e.g. stroker, higher flow FI, larger cam, will the stock ECU still run the vehicle. I thought about if this was a stupid question but, think it is worth asking. The port fuel injection on these gen2 rams is great for the price (junk yard engine and wiring harness for less than $1000 and another $100 for ob1 or obd2 ecu). You can't touch an aftermarket port injection for less than $2000 and all the headaches and nightmares with mix and match parts.
So, can you upgrade your magnums with higher performance parts and still use Dodge ECU?

Yes it will run it, but not very well without being tuned.

You say "tuned." How exactly does one tune this? Curious because I have not seen anything available to tune them?

Either buy a handheld programmer like an SCT X3 with custom tunes from Flyin Ryan or Hemifever tuning, or find someone who knows how to tune it with HP tuners.

You didn't say what the years are, 96 and after can be tuned.
