Default Help!!!! Before I get screwed

I have an 07 dak 3.7l 6 speed. after having the clutch replaced, a whining noise came while accelerating. took it back to the shop and now they are telling me its an input driveshaft bearing. they said they wouldnt be able to do that but they are going to do a tranny flush to make sure its not that. what else could it be?

the dealer said it was basically everything in the clutch that i already replaced. i allowed some idiots to do it. but now they are saying there might also be a gearbox problem. but it should be covered. until then i got a dodge nitro. not a bad little car.

I have 95K on my 6 speed, and zero issues. Since the problem occured immediately after the clutch installation, have we ruled out the possibility of the throw-out bearing causing the issue? Do you notice any sound at idle? Or do you notice any change in sound when depressing the clutch pedal?
