There are two Flowmaster exhaust systems for the gen3 Durango. The American Thunder (part # 817564) doesn't have resonators. The Force2 (part #817651) is newer, more expensive, and has resonators. Which exhaust system have you had fit problems with?
Glad to see that my Flowmaster is not the only one that is completely rusty. It sounds great, but if I had to do it all over again I would have sprung for a more expensive, better quality system. My fitment was so bad that I had to pay a professional muffler guy $300 to install, which required some bending and cutting. Not a DIY system at all IMO (mine is the American Thunder).
I plan on pulling it down this spring and spraying the whole thing (including the mufflers with black peeling paint) with high temp black paint to make it look better.
Bottom line - great sound, cheap materials, poor fitment.

I have the American Thunder system, I had no fitment issues other than the metal spacers for the main bolts were about 1/4" to long.
The system fits perfect , all the hangers went in factory locations, and I put it on myself in about an Hour, I guess the newer stainless systems were fixed. Just my experience from my install.

The system is absolutely rusting. Not sure what grade or type of stainless it is supposed to be, but it falls very far short of a reasonable expectation of quality in my opinion. I'll take some pics in the spring when I put it on the lift to pull it off, paint it with high temp paint and reinstall.
You can see it in the pics that were posted above, and you can read all about it if you Google anything to do with Flowmaster and rust.
