Default Power Windows randomly stop working / affects alarm system - Just need idea's for fix

I have a 2002 Dodge Ram. The issue is between the power windows and alarm system. I previously had remote start / keyless entry system on my truck. Randomly, my windows would become unresponsive. When this happened, i noticed the electric start would not work either. However, if the truck was running (driving or parked) and i hit the alarm keypad to initiate the electric start, there would be a single clicking noise and windows would work. The system continues to click until i either put my foot on brake (kills electric start) or hit the button sequence on alarm remote again. It seems to me like some sort of relay switch.

I just the other day had a brand new Viper 791XV installed. Worked fine while they installed it, and for the rest of the day. Then when pulling up to parking gate, noticed windows no longer would roll down. When i parked, i noticed alarm was not working. It was as it lost connection from remote to system. On this new alarm system though, the electric start trick does not work.

I realize I do not have alot of information about troubleshooting, as i am not sure where to begin. I messed with the fuses, window controls, had stereo shop look at it, called Dodge service dept, but I do not think the issue is there. If seems to be a switch or relay. When windows work, everything works. When they dont, alarm system is down. Can not find a pattern to it.

Any ideas or suggesitons would be appreciated. Thanks
