id hope a fuel filter wasnt $400??

My '96 5.9l needed a new fuel rail, injector cleaning, and....NEW FUEL FILTER....that was the source of my problem. Total was a bit over a grand, if you just need the filter, should be around $400.
Edit: I had misfires on 5 and 6, and severe stuttering around 40-45mph under light acceleration (that was the fuel rail leaking all over my engine)

When it's only availabe as part of the whole fuel pump assembly, and it's in the gas tank, it certainly cost that much. Now if you want to dissasemble the pump and try to replace just the filter, go for it, but at 140k I felt it better to just get a whole new pump

What did the #6 plug look like when you pulled it????????
If it was white, most likely--injector plugged or not pulsing completely, if it is black, could be leaking by.
One of the guys I work with has the same truck as you.
Common problem, ---- the tops of the injectors get plugged by rust flakes from the fuel rails. Have to pull the rails, pull the injectors and clean the flakes out REAL good.
We have a non-return fuel rail setup, which means, all the regulation for fuel pressure is done at the pump/regulator at the tank.So the fuel is sent up to the rails, but never returns to the tank. Any water that is introduced into the fuel---for any reason, sits in the rails and causes them to rust.
My best guess here is fuel rails/fuel injectors based on what you've already done.
I doesn't hurt to put gas dehydrator, or better, Seafoam injector cleaner in the tank with some regularity. It absorbs the water and allows it to be burned, plus it helps keep the injector tips cleaned off for better atomization.
Good Luck--hope this helps.
Post back and let us know what you found

Well I don't know what happened. I went to Lowes, then the auto parts store. Got a can of seafoam. Came out to the truck and started it up. No CEL. WTF! So I drove it a bit and it ran pretty good. Got home seafoamed it and still no light. Its running decent enough. The only thing I noticed is in park when I slowly rev it up it get a little ruff around 11 to 1200 RPM's. But when I stomp on it, it picks up fine. I guess I'll just cross my fingers for the time being. Thanks for everyones help. Im sure I'll need more down the road.
The CEL will go off after a certain number of codelessignition cycles...the DTC's arestill in the history though so if you need them a scanner will still pull them up. It does sound like a fuel related prob..
well the lights back on and its running rough. Again. I gotta go to work for a couple weeks so hopefully when i get back the dealer will have it fixed.
