Mudflaps or No Mudflaps
I got the liners in tonight. They look great. Very happy with them. I am going to install the flaps after I receive the 3M tape to ensure no rub-thru issues. I am going to install the tape, then the flaps and we should be good to go!
Also put a "Dodge" emblem on the windshield.

I live down a gravel road so I had to get a set. I opted for the Husky molded guards on Summitt for like $40. They went on pretty easy and do their job. I honestly don't like the way they look on my truck, but the look a LOT better than the chips and dings I was getting. lol. There's a good pic. of them in my album if you wanna go look.

My Ram has a Ram Head Logo on the windshield already - behind the mirror. Do you mean the one you installed actually says "Dodge"?
Did not have to drill holes for the liners. If you go to Mopar's website there is an installation guide.

I have not put the flaps on yet because it has been crappy weather here. I am pretty sure you have to drill holes for those. I called the dealer and they said they install them all the time without drilling holes. Go figure.
I will throw up some pics once I get the flaps on.

I didn't use any 3M tape for my flaps. On the liners and the flaps, I just used a thin nylon washer at each screw location, between the liner/flap and where it contacts the body panel(s).
Shouldn't have to drill any holes for mounting. Just use the existing holes in the fender/box panel. I did drill 2 holes in each flap on the inner portion, where it overlaps the liner and used some 7/16 stainless steel bolts/nuts/washers just to beef up the mounting and to ensure that they stay put and rigid (I don't want them moving around in a year or two).
I also cut a shallow notch in the rear flaps where it meets the curved part of the liner to keep the flaps straight, depending on how far you want them to extend outside the wheel well. I have mine mounted just beyond flush with the tires, not sticking out hardly at all. Gives a much cleaner appearance but I guess it comes down to personal preference.

Did your instructions show that a hole needs to be drilled (on the back flaps) in between the 2 that are already there? Mine did. I like your idea about using bolts/nuts. I am going to do that too. The tape, I think is to put between the mudflap edge (where it contacts the body of the truck) to keep in from rubbing paint off.
