Also to add to this idiots rant, the stock manifolds are a joke they are a log style and do not flow very well, while actual headers flow very well (also why they add 25-30hp by themselves). As far as heat goes, you dont want to wrap them, I with bikes its one thing but from what I have read it is not good for us to do that and if there is any sort of warranty on the headers adding tape will viod it. Best bet is to go with the coated headers, they dont run that hot and I believe are cooler than the stock manifolds.

Yeah good point truckin you will prematurely end the life of the headers by using the wrap. If the headers get wet the tape will trap in the moisture and wreck even the coating.

Do shorty-style headers flow that much better than stock manifolds?
Your best bet is to see how your state does emissions. If they do a visual inspection you will fail, if they just plug into the OBDII port then you should be fine as long as there are no CEL's

I'll try to find that out in a non-suspicious way

you mean Header Wrap?

id say that muffler shop guy wont be in business long if he thinks headers makes the engine bay hotter. thats like saying a CAI forces hotter air than a stock intake into the motor. and hes absolutely wrong about the performance and effeciency. headers will improve your throttle response, hp, tq, and even gas milage if you can keep your foot out of it. headers flow 100 times better than stock manifolds. look at a picture of the two compared and its pretty clear which one is more restrictive. go to a guy who knows what hes doing.
if you can risk getting caught with the long tubes go for it, they are starting to becoming tight with that emissions bs now though. if you wanna play the safe card shories will work fine and sound awesome with the aero turbine.

Im going to play devils advocate here and say that maybe the muffler guy isnt an idiot, he just thinks the OP was, as a lot of people walking into a muffler shop dont know what they are talking about.

Just maybe.

Just to help inform you a little bit, most CAI actually do not pull in colder air than the stock intake, as most of them sit open in the engine bay, a true CAI will, but most of them will not. Most CAI are actually just called that, and the only thing they do get more of than your stock intake is they get more air because of the unrestricted flow of air. But for the most part, I would rather run the stock intake with a good filter than most CAI except the best.

Now back on topic though, Longtube headers will flow so much better than your stock manifolds therefore reducing the heat because the air is moving towards open air at a much faster rate, reducing the buildup of the heat caught in that part of your exhaust. So yes, the guy who said that is a total idiot.
