That thing after the "y" is another resonator. It will definately be louder without it.

'06's goes like this...manifolds-cats on each side and merges to a Y, then goes into a single 3" tube, then you have your first resonator, then the muffler and then another resonator before exiting out the side/back behind the pass tire.
Leave the cats and ditch the resonators, but BEWARE, if you don't have a Superchips or DSP to turn off the MDS, then your gonna hate the sound of your exhaust. Not sure if you can hear the flutter sound upon activation right now, but it will be very apparent removing the 2nd resonator. if you have a 2500, then you don't have MDS to worry about.

DirtyDog would you recommend leaving the resonator right after the why and replacing the rest until I have the money for a programmer? Will I notice any power gain even with it in there?

The sound will suck when MDS kicks in and you ditched all the resonators! I had a Charger and when I did my exhaust, I took out all resonators and mufflers (2 each) and installed Flowmasters. Man, was that a mistake! I got a headache every single day I drove it from the head-bangin, mind-numbin noise it was producing when MDS kicked in. When I got the Ram, I got smart and left one reso on, the one closest to the cab and installed a Cherry Bomb Extreme. What a difference the one resonator makes with the sound , even when MDS kicked in. Still growls at ya when you start it and when you stomp on it, but on the freeway, I dont get a headache from the hollowed-out tuna boat sound like I did with my Charger! Just my $.02.

If you want loud just get an electric cutout. Problem Solved!
