This is exactly what I was going to suggest. One other option is to get your truck a spray in bed liner. Tell them to cover the bed rails and that you want those holes covered. This works very well. My last truck was one of my repo trucks. I took out the recluse tow unit and had the bed lined by Line-X. You couldn't tell that there was ever a tow unit bolted into the bed when they were done with it.

Negatory, he is trying to get rid of those ugly rails that rise up like 2 inches above the bed side rails and run the length of the bed

A cap would be flush with the side rail(as flush as possible) and could be color matched

Those look pretty clean on your truck with that box and the bed rails lined already. I would leave them on

^^^ I agree... Leave them on, but since you don't like them......
Looks like the back holes use stock stake pocket holes and you'll have actual drilled holes up front twoards the box. That's too bad you have the liner done already and everything.
You could do the flip style hooks like I linked you to for the back holes, but the fronts you would need to do something else.
How about a solid piece od plastic just bolted in that spot to cover up the unsightly holes? I know that tractor Supply sells Black powdercoated Diamondplate bed rails that match your toolbox exactly. You could slap on a set of those but you'll need to lift up your box to slide them under. I believe they were getting $70 plus tax las time I was in the store.

Yeah thats what i was thinking you had. Its hard filling in holes with bedliner already on the rail and would cost way too much for what its worth anyway. We have actually put on some painted and bedlinered carriage bolts in the holes to make it look more flush but you may not like that. But i agree with you i am not a fan of them either. I actually hate them with a passion.

Is that a spray on liner? If so they can do a quick touch up which will close the holes.
