It's been done to the quad cab Viper trucks, but I don't think it's been done to a 1500. Cool thing is that stick shift in a 3rd gen was available for 4.7's and hemis in the 2500's, so there's factory parts to do the swap with. Biggest headache you'll have is the PCM. PCM receives inputs from the trans; best case scenario you have multiple codes, worst case scenario it won't start because it doesn't sense the trans is there.
i am one of the ones whohas posted about it but has yet to do it, it seems like the hardest part is finding a used 2500 hemi 4x4 6 speed as a donar, i dont think to many were made

Well actually, the PCM is completely isolated from the transmission because the TCM is what controls the transmission. BUT, the TCM does talk to the PCM.
So, if he got a manual TCM, there would be no problems.

For the computer..yes there is a diff, but the tranny's are the same. Mzaybe bellhousings are diff, but I'm pretty sure the body and internals are identical.
Didn't the 99's have the 45RE's? My 01 had that and it crapped out. Upgraded that one with the 45RFE, which was in the 02 Durango and is in 03 Ram. The 45RFE's are way better than it's predecessor.
