Default multiple cyclinder misfire

2006 DODGE RAM 1500 SLT 4.7L
After swapping my 545RFE transmission, and reconnecting my battery, my engine has multiple cylinders misfiring.
ENGINE CODES
P0300
P0344
U0155
U0156
U0184
U0019
B212D
B210D
B162E

Some have told me that i just need to drive it to have PCM relearn itself. And some have told me to replace PCM.
I have replaced the camshaft sesnsor and the P0344 has disappeared. But all other codes remain as well as the multiple cylinder misfires.
Any help is greatly appreciated.

one thing to check, make sure your battery is fully charged and not dropping a cell, a weak battery will wreak havoc on a electrical system.
