I'm only guessing, That you may have leaking valve seals. And when you start the engine up, it runs poorly for a few mins. Are you using Mopar parts for the sensors and plugs. If not I would.

concur with first response.
Make sure you are running copper plugs, champion 570 are the stock plugs and work best with your engine.
See if you can get a better code reader to tell you which cylinder(s) are misfiring. The plugs from those cylinders will tell you a lot about what's going on inside.
