I believe the light is tied in on a seperate fuse but if the one for your power locks is blown then I know it will still flash. I dont think you can have the alarm removed though, well the alarmsensor can be but everything else is intertwined with your power locks and windows so completely completely removing it will also remove your locks and window operations as well unless you buy a kit to replace it.
You might also try seeing if the truck has thrown any codes. Normally, if there is a malfunction in any of the systems, a code will show up. It wouldn't fix the trouble, but if it did set a code, it might get you started in the right direction

The LED in the dash doesn't take that much power to flash so it is possible that your battery is dead or drained enough that you dont have enough powerstart iteven though the lightis stillflashing. Do you have any power to anything in the truck (lights, radio, ect.)? You might just want to pull it and have it tested at any automotive store around your area.
If it doesn't have enough power to power the alarm it could cause it to shut down, I'm not 100% on that though. As of now though your best bet would be to check the fuses and if they check out finethen get your battery tested.
Checked the fuses. All are ok. Went to test the battery and it's dead. Have to wait 30 minutes to charge. Gonna go back in a few minutes to see how it tests, but it was dead. Hopefully thats all it is.
Well sure enough, the battery was just dead. Charged it at O'Reilly brought it home, dropped it in, and fired right up. Thanks for all your input guys. I feally a little stupid right now.

Well I'm glad you got it up and running again and it wasn't something that you couldn't fix. Dont feel to bad about it though you just have to go through the process of elimination sometimes to figure out what's wrong. But now you know though so if it happens again or if anyone else has the same problem you can help them out.
I would recomend now that you take your truck down and have them run a test on your alternator to make sure that it is working alright and still charging the battery.
