Aftermarket Mufflers ?
I asked dodge this very question when I installed my aftermarket exhaust.
And I was told that the only part of the warranty it would affect would be anything that you change. (ex. if you swap mufflers your warranty on the stock muffler is no longer valid. Same with your cat's, o2 sensors etc.)

It shouldn't affect your warranty on anything but your exhaust. i.e: they couldn't refuse to fix your tranny or wiper motor etc. because you had an aftermarket muffler. One doesn't directly affect the other is what I am getting at.
