New addition to the family, questions

Don't know if it had the factory tow package or not. I bought it used with a hitch on it so maybe it did.
I see in your photo the bumper has the 4/7 connector so I'm wondering if maybe it's pre-wired. Seems odd they would go to the trouble of wiring a 7 connector without the brake wire. On my 05 the brake harness under the dash was taped to a wiring harness on the left side of the foot well, right beside the parking brake. The way they taped it you couldn't see looking up from under the dash. I had to use a mirror and flashlight to locate it, perhaps yours is the same. I'd take a real good look under there before doing anything else. What you are looking for is the male end of this adaptor (the grey end):

Generally the only time an after market product would cause a warranty issue is if it caused damage to another part of the vehicle or caused the vehicle to not run properly. As an example if the widget you attached to the engine caused the alternator to fail the alternator probably wouldn't be repaired or replaced under warranty. Just the presence of the widget isn't going to void your warranty. IF, the removal of the resonators and new muffler don't cause issues he should be fine.

I have the factory controller in my own truck so I'll try to take a look and see if I can help you out.

You will not get 2MPG highway from a Flowmaster (or any muffler for that matter). If it were that simple the factory would do it and stop with the nonsense of air deflectors and MDS.
I do not doubt your neighbor saw an increase (but not 2 MPG). I would wager he put it on in the spring/early summer when you will get more MPG from better temps and gas.
