Check to make sure the ground wire for the intake heater is hooked up as well. My voltage drop was so bad my ECM would act stupid and cut out three injectors. Realized the ground had been removed by someone in the past causing a bad grounding issue which caused too much battery draw.
was it a 98.5-02 truck? If so that is normal as well. It's known as 3-cyl high idle. It is programming that is already there in the cummins ECM but it is factory disabled by dodge. It can be re-enabled by a dealer flash, or by a smarty tuner having flashed a tune and then returned to "stock" flash (enables both high idle modes) so when high idle modes are enabled in the ECM if temp = 16*-32*F it will enable 6-cyl high idle. if temps are 15*F or below it will enable 3-cyl high idle. (rapid warmup mode) 3-cyl high idle intentionally cuts out 3 cylinders to put an artificial load on the motor causing it to heat up faster. (raises EGT's to almost 600*)
