'96 3.0 transmission install problem

'96 3.0 transmission install problem
Ordered a new transmission from autozone and found out that looking at the torque converter as front, that the right side has two dowel pin holes.
ETX (transmission builder)told me to use the lower opening for the dowel pin. However, the upper opening is marked red for dowel pin use.I am able to connect the lower opening but there is no way the upper marked opening will fit the transmission.
ETX told me also that one opening can be used sometimes for cooling flow,
Does anyone who has replaced a transmission like the 31TE (670LATE) seen this problem as well?

Update on the transmission. ETX (transmission builder) paited the incorrect opening red for the dowel pin. I had the luck to visit autozone where they still had my old transmission and verified which opening was originally used.
Key answer: bottom opening on the front side of the transmission needs to be used.
Just for the record, the autozone transmission come with a 3yrwarranty.
