I cannot answer about whistling as I don't have a throttle body spacer.
However, I have heard the "flapping" or fluttering from the intake, since I have an unsilenced system -- I have the K&N 63 series (Mopar, F5, etc are the same, just a large hollow tube from the throttle body (on your intake) to an open cone-shaped air element). I have heard a fast flutter from the intake area unless I am fully into it, then all I hear is similar (but not quite) like an open 4-bbl carb... I believe the noise I hear is from the air being sucked into the throttle body in rapid succession as the cylinders grab the air and the injectors spray causing a fluttering. This would be a normal sound, not heard if you have the stock (silenced) air system on. In the old carb days, you'd just hear a loud vacuum sound from the carb.
I have not EVER expierenced knocking or pinging, but I have always used hi-test gasoline. Premium, 91+.

It never hurts to go get a second opinion, 3796, from a trusted dealer. Talk to the mechanic, not the service manager, if possible, and ask him directly. Have him explain it to you and ask back if you don't understand -- alot of this stuff is new and it's YOUR car. The guys working on them will probably enjoy talking about it too...

I too have the pinging and knocking, but only when I have my Superchips tuner set to run on 91Oct. ( not in stock or 87 tune ) Superchips gave me a custom program and it has since diminished, but not gone away. This tells me that it is most likely a methanol issue, and seems to be louder in high heat or when accelerating hard. The sound I got was more like a can of marbles being shook pretty hard and is a bit alarming, as it sounds like you are doing damage to the engine. I tried using different gas stations, octane booster etc........ I also have the KN63 CAI, and it is definitely not a flapping valve ( not that i dont wish it were ) I am running my car at Midnight Madness at the Las Vegas Motor Speedway tomorrow night, and I will definitely run on the 91 setting and the stock to see if this pinging is effecting performance. If it is, I am told it is most likely a detonation problem....What octane are you using in the car? If you are at stock for "HAL" you should run 89 Oct at least. It is over 100 by far almost everyday, hopefully when it cools down, the pinging will dminish even more. They only sell 87/89/91 in Vegas, and the gas is oxygenated here as well......

I am running 89 and I still hear the noise. It is a little harder to hear since I a cut out my resonators and installed flowmasters 40's but I can still hear it.
What makes me wonder is your post about the heat factor. I live in TX where it is hot too and the nosie is louder during the day than in the morning.

In the "old days" hearing pinging (not knocking) as mentioned, a can of marbles being shaken, ment premature detonation -- when the gas explodes out of sequence with the ignition -- usually ignited from factors such as: too hot a spark plug range, engine running hot, out of timing (usually too much advance), or being lean (not enough fuel) -- any one of those could damage an engine by predetonation.
Of course, that is the old days, when we were all mechanics (laugh). But, try to use it here. Of course, no one but SuperChips knows what is being changed in your timing or fuel delivery. Blackie mentioned that he only has pinging when he uses the SC in the 91 mode. Doesn't the 91 mode call for a change in thermostat? This would lower your engine's heat range, cooling the cylinders faster, possibly stopping the detonation. The fuel would also have to be a higher octane (of course).
Try going back to the basics. Make sure you are doing all the correct steps to run the 91 mode.
Again, I have NO (that I've ever heard) pinging in my Daytona using a Jet 2 chip, MF resonator tips, and K&N CAI -- but I have always used 91 or 92 fuel. However, where I live, I don't have reformulated gasoline with the extra cleaning additives (MTBE).
Just my 2 cents worth guys... just trying to help

I have a strange feeling the dealer is going to come up with a NO ISSUE respone since the car is now a lot louder with the exhaust mods I did.
It is a lot harder to hear but I can hear it since I know what I am listening for.

MN, the JET Stage 2 chip "recommends" a change in thermostats, but I don't remember seeing in any of the instructions for the SC that a change is recommended. Still, it can't hurt.
Man, I remember the old days
. Just loosen that distributor and turn it and "listen" to the timing change. Ahhhh. Those were the days. And the sound of a big 4bbl opening up - nothing but cooooool!
