You running the stock intake manifold? Cause if you are, it could be holding you back.

this is what i did..
I changed to Accel fuel injectors 21lb
from the stock 19lb
My engine had the stock injectors
working overtime. Run to rich they were in safe mode
because of not enough fuel.. There is a 10% range above and below what it uses on stock ,I think if you
go past that it goes nuts.

IceMan with Xtreme K&N air filter
AEM Adjustable Cam Gear
Mopar Performance PCM
MSD Ignition Coil
Magnecor Sparkplug wires
MPx Billet Aluminum Throttle Body 55mm
Crane Valve Springs and Titanium Retainers
Crane Cam Street Performance with Nitrous profile
Kirk Racing Header
OBX Bomber Exhaust
Stainless Steel Resonator
NO Cat
Ported & Polished Head
Balanced Crank
Borded 20 over
Flat Top pistons

Since you have all this done to it you should also get the Indy intake manifold for it, it's alot better than stock. Plus it is a 2 piece that you can do alot more with as well. Don't forget to upgade the ignition as well.

yep, had the same problem before. It's running too lean from the O2 sensor perception because injector can't keep up so it enrichens it beyond the long term and short term maps and you get MIL indicators. Starts running crappy. I was able to reset, run good for 100 miles (couple starts) and then it run crappy again with the MIL back on. Didn't think it was a common problem to see that--mine caused by first rebuild I did in which . . . well long (and embarrasing story--never mind).
