Surging, Injector Knocking , puff of black Smoke??

Hi All,
Been a member for a bit, first time poster!
I've got an '07 3500 SRW with 5.9L 6 spd Stick.The problem just started and I'm thinking it's either bad fuel, or gelling, It just started to do this, ever since it started to get really cold (-21C/-10F), or since I uploaded the new 2.5.0 BullyDog update. It'll Idle great high Idle kicks in, but when I start rolling and put the fuel to it, the RPM's come up to about 2000-2200 and hold it there, it'll start to injector knock, kickin' and buckin', and once I hit the freeway speed it'll continue intermittently with a puff of black smoke. And if i kick it down, there's a mix of white, black, grey smoke which does make sense since it's real cold(White smoke) and Black smoke for dumping the fuel into it. I hope someone could help me with putting me in the right direction of what to start with, fuel filter might have 4000 Miles on it, and the oil and filter where done 600 miles ago.
Any info and suggestions Would greatly be appreciated!!

Thanks for the reply steve05RAM360, I couldn't get any powerservice, but put some Kleen-Flow diesel conditioner anti-gel in the tank. When I took the tank cap off, I noticed it wasn't on tight, I just filled it up yesterday, and I always make sure it's tight. Does anyone think my problem may a faulty tank cap, or the tank not having any vaccuum or sealing?

Thanks scatpack 69, I went back to stock and truck ran much better BUT!! Now I Don't have any Speedo, 4X4 and the ABS, Engine, and E-Brake lights are always on. Just got off the phone with BD and they are having the Engineer write me a custom code for this known issue It's something to do with the VIN, and ABS. The saga continues! Teehee

Thats why I wont put BullyDog on anything I own...fairly common for stuff like that to happen. Not trying to bash. Hopefully they get it fied for ya. They do have a pretty good guy there that writes tunes. Bud Kunz is his name. If you have any other problems, hes the man you need to try to get hold of. And be adamant hes the one you want to talk to. Good luck
