Angry G56 Tranny problems

I have an 06 2500 5.9 with tranny problems. The input shaft seal keeps going out around 25,000 miles. Dodge is always happy to replace it (for $700) everytime it goes out. My truck only has 46,000 miles on, and I'm starting to wonder what the deal is. I called a local tranny joint, they said that the case is probably not lined up and would require a new one, however they said that its very hard and expensive to do. I owe 8,000 on it and wonder if its worth all the hassel to get this one fixed. Dodge said they would be happy to install and brand new one for 6,000 bones. Any thoughts?
