Default 2007 6.7 electrical problems

Hello,
Brand new to the forum, and having a problem maybe someone can help.
My friend was "helping me out" by install new batteries in my truck (as it had set for several months and they were dead, and were factories with 90K on them). He got a wrong battery from Wally World and tried to install it on the passenger side. Problem was the posts were reversed. It was enough to blow the PCM fuse in the fuse box. I replaced it, and still no communication with the ECM through my Smarty, and no fuel pump activation. So the truck will turn over, but not start. Truck has both new batteries installed now (the right ones!).
Mods are; straight piped, EGR block off, cold air box, Edge Juice with Attitude (running just for gauges, no stacking) and catcher level II tune from the Smarty 67. Smarty was installed in 2008 and never upgraded, ran like a raped ape, so I never messed with it.

I trust you've already checked all of the other fuses?

Yes all the blade and box fuses look good and test good, that is those in the
fuse box under the hood on the drivers side. I am wondering if there might
be an inline fuse I missed or another location for fuses.
Or do I possibly need to reset something. The reversed battery condition was only for a second, so I really can't imagine it doing too much damage. There has to be something I'm missing. Any ideas out there?
