Unhappy fummins build

Hello guys got a little issue! HAHA I put a 2003 5.9 cummins commonrail complete drivetrain, transfer case and 6spd trans in a 2008 F350, truck is now finished. Wiring was done by diesel conversion specialists. The first time i fired the truck up, it started right away. Later on the second attempt the truck did not start. We realized after lots of tests and info that the dodge engine no longer senses the skim or coded key from the dodge. We got a tuner program from hp and it does follow the reflash path but still will not let us in to write to the PCM software.I know the pin code from the key that accesses the PCM Does anyone know for sure how I can get in there and configure it to let it start? I think it thinks its being stolen so maybe in an antitheft mode? Can I bypass that inside or is there another way to trick the PCM into thinking the coded key etc is present? I thought if I could reflash the pcm and have it configured to work before the next start process maybe that would work. The dodge engine has it own OBD2 breakout connection to access the PCM. The ford does not control any of the run functions but one power wire. All is at it should be... it's a skim issue in the dodge PCM. Any help would be appreciated. Been over a month trying to run......

If you can't write to the PCM, it really doesn't matter what you do, it's not gonna start. Need to solve that problem first, and the rest will follow. (I think you can just turn off skim in the programming.)
