Trans, Differential, or ?
The alternator was replaced with the transmission. Wouldn't the check engine light come on with a faulty CPS/dist. coil going bad? This has been going on since before the replacements and is still happening occasionally. It has stalled while at a light a few times, but not for awhile. This is another thing for me to check. Your symptoms also point to a failing fuel pump. Most notably, you said it usually cuts out when climbing hills, this is a classic failing fuel pump system. It wouldn't hurt to connect a pressure gauge to the fuel rail and go for a drive while a helper monitors the readings for any intermittent PSI drops under load for you. Oh and, a failing fuel pump is more likely to show symptoms when the tank is less than half full. So, watch the fuel level to see if the symptoms are more prevalent based on the fuel level in the tank.
