I have a Ram with the "over the rail bed liner". Any thoughts on the best Tonneau cover to get or what to stay away from?

I don't know how it would work with your bedliner, but i bought a berlin cover about 2 mos ago. I paid about $250 shipped. Whether it will hold up or not i don't know but so far i like it.

I had one on my 03 Ram and the best advise that i can give is that if you have over the rail bedliner you will have to cut holes in the liner for the mounting brackets. Also the liner will shift over time when applied on the over the rail bedliner. The foam under the rail that runs over the tailgate will stick causeing problems opening the tailgate. Most of all don't get the one with the snaps. In the summer the liner gets hot and shrinks causing a real pain in the butt to put in on.

I have a 96 Ram With a Fiberglass cover and It holds up great.

If you are going to get a tonneau cover, may I suggest that you spend a bit more money for hard fiberglass cover by A.R.E. ( http://www.4are.com/product/lsii/ ). It will cost more, but it will look a lot better. A.R.E. designs their tonneaus to match the general curve and shape of the rest of the truck, like the curves on the hood. They are also painted with factory grade auto paint. Another well know company for hard tonneaus is Leer (http://www.leer.com/) But I have heard from many people that these are not as nice. The A.R.E. covers have better gas prop arms, weather stripping, and security (better locks). As far as installation goes, it clamps over the bed liner that came with my truck, which I believe is “over the rail”. There is no drilling involved.
I did a lot of research before I got a cover for my 04 Ram, and I couldn’t be happier with it. It looks very sharp, but I don’t have a picture of it yet. I will shortly.

PS - I am new to the forum. Mine is a 04 Ram 1500 Hemi with 2 wheel drive. I'll be tinting the windows and adding cold air intake soon.

I'm sorry I forgot to include the price of my cover in my last post. My fiberglass toneau was just under $800 (that was including painting and installation). I got it from a local Leer dealer (therefore no shipping charge) that had toneaus from many other companies in stock. I ordered it in person (so they can get my paint code and a deposit) and it was painted and ready to go 8 days later. The installation process was little more then laying the weather striping on the bed rails and clamping it on.
I forgot to mention earlier that A.R.E. and Leer toneaus have add-ons like bike rack, interior light or remote keyless entry (none of which I got on mine).

I’ll take new pictures of my truck with the cover as soon as I can get out of the office and it’s not raining or too cloudy as it has been lately.

Yes, both the A.R.E. and Leer tonneaus have locks on them. I'm assuming other hard covers have locks as well, but I only looked into A.R.E. and Leer. I've been told that the locks on the new Leer are easy to pick. That was one of my reasons for getting A.R.E.
