It all depends on what you want out of your car. More speed? Better handling? Visual upgrades?

The biggest question would have to be...How much do you want to spend?

If money is not an option, do a stage 2 kit with stage 3 which comes out soon, hardpipes, external bov, return fuel system, somesort of engine management like the SAFC, ignition system (coil, ignition box, wires), exhaust, intake, motor mounts, oil catch can, pulleys, cam gears, coilover suspension, strut, tie and sway bars. I might be missing a few things but that will take care of speed and handling.
Then you can do body kit, carbon fiber hood and trunk, leather seats, mopar tails, and other things on the interior.

Mods by themselves won't void your warranty. However, if a mod causes a warranted item to fail, then it's not covered....

A cheap way is to get the parts used. I did it with most of my parts on my car and most parts i received looked brand new to me. But other than that, there is no cheap way to do it. Look around for the best deals. That is how I did it on my last car.
