found a tech tip on this, maybe it applies:
Tech Tip Part Description:Crankshaft position sensorTech Tip Description: the crankshaft position sensor target / tone wheel tooth position learn for the engine misfire detection is a "stored value" and must be relearned: If engine controller is swapped, engine/crank/short block is replaced without engine controller, or the crank sensor is removed for inspection / diagnostics, tightened, or replaced. Perform an (ECU / PCM) engine controller module RESET using the STAR SCAN service tool. Some PCMs will not reset with a battery disconnect. After resetting perform three closed throttle coast downs from 70 mph to 40 mph. This procedure will force the PCM to perform a crank position relearn. Failure to perform the above could result in misfire detection.

the crank sensor should be on the back of the block where it bolts to the transmission on the passenger side... right behind the passenger side head. IIRC takes an allen wrench to remove the bolts.
