Having same problem, but reseating driver side harness didn't fix-
My rear passenger window goes down, but not up. I can hear it make a clicking noise when I press the up button, but the window doesn't go up. It does this with all combinations of 2 different window regulator assemblies and 2 different rear power window switch assemblies.
I reseated the driver side switch harnesses (big and small) and the problem still exists.
Is the next step to replace the driver side master switch assy?

You may need to use a multimeter to determine why it won't go back up. As you have already swapped the rear switches and motor assemblies, I would start at looking at the wiring harness connecting to the rear switch. This same wiring harness will also come from drivers door so if this harness has issues, it will affect both driver switch and rear door switch.
My guess is that it may be the wire harness plug itself that may be your trouble area and this area I would guess be at the rear door itself.
Check all wire harness plugs at the affected door to make sure a pin did not slide out of the plug or bent where it makes bad contacts, etc..

Often times the motor's amature develops a 'dead spot'. When it stops on that spot it will not work. Jarring it of flipping the switch may get some current into the armature enough to make it work. I've had that happen on both window wipers and the door motor. Had to replace both. If you are determined enough you can try to take the motor apart, blow it out, spray it with electrical contact cleaner and put it back together. The upside is that it could be a cheap fix. The downside is that you might have to replace the motor anyway. You might also try to spray some of the electrical contact cleaner into the switches.
