another electrical gremlin
My right brake light does not work, it's not the bulbs, they are good.
The tail lights and turn signal work, and the lights flash when i use the lock/unlock button.
Is there a separate fuse for each side of the brake lights?
I'm stumped, any help is greatly appreciated

Could be the brake lite switch. remove the switch from the brake pedal and leave the connect plug in on the switch, the lites should come on. Also ck power and ground at the switch too.
if there is 1 switch, why would it not affect both brake lights?
Hydrashocker - I have been having issues with the CTM, could it all be related?
Also the electric windows have an intermittent blackout on the passengers control, but they always work fine from the drivers master control.

the passenger windows being intermittent sounds to me more like you have a bad switch in the drivers door (the master switch for all the windows) but all the CTM issues will be related (if a number of items which runthrough the ctm are out id look at the CTM)
The brake lights do run through the CTM so yes it could be related.
Now there is a cheaper alternative as well. The Combination Flasher (located in the dash fuse box) has an output to the brake light. First I would check for power and ground. Next I looked at the switched pin outs on the connector and there is 2 outputs so it also could be the brake light switch so check outputs. If everything looks good you can try the $15 dollar Combination Flasher.
Remember, nothing helps more than first using a multimeter.

Try the easier way first. Unbolt the right side tail light housing. Unscrew the brake light bulb connector from the housing. Have someone step on the brake pedal and check the connector for power in the housing. If you have power, you may have to bend up the tab a bit. Usually this is a heat related issue that Durango's have been noted for. If you still get no power to that side after this check, replace the flasher unit which would be much cheaper first hand than the CTM replacement.
If the turn signal is working then the stop filament would have to work because it is on the same filament.
